In the case of "Time Machine" it was written specifically for the movie at a much earlier date than the rest of the album. When it was time to record the album, they did a slightly different version of "Time Machine" and put it on the album. I believe all the U.S. CD versions on Warner/Reprise have both versions of the song on them. The Deluxe Edition also has both versions on it.

I don't know why they do that. But my version (and I assumed all versions) has both songs on it, tacking the movie version on at the end (and I believe it's actually from Wayne's World, not that it really matters).
