It's not about the comic book character.

What is it about? Oh and good thinking on the Flash one.

M.O.D. has a song called "Dark Night" about Batman (specifically The Dark Knight Returns). Megadeth has a song about Deathlok called "Psychotron"

I think Iron Man by Black Sabbath was influenced by Gort, the giant robot from The Day The Earth Stood Still.

the other one that comes to mind is Monster Magnet's Ego the Living Planet. That one is based on a pretty fun Marvel Character:

I never liked these guys, but who is the character its based on?
Ego was one of those Stan Lee/Jack Kirby creations from the late '60s. He's a intelligent planet that I believe first showed up in a Thor comic and has featured in a quite a few books over the years. The last time I remember seeing him he was jetting across the universe at light speed using a big engine Galactus stuck in him. I haven't read comics regularly in a while so I don't know what he's up to these days.
Just a fun character I always liked.

Cloven Hoof have a song called Silver Surfer. Dream Theater's In the Presence of Enemies was based on a Korean comic. And not a song, but Shadow Gallery took their name from a location in V for Vendetta.

If I remember correctly, MegaDave said in an interview that the song is actually about Cold War-era Russia experimenting with putting computer chips into the brains of soldiers and making them into unstoppable, unfeeling super soldiers, sort of like terminators. With 60's-era technology. You can see how well this worked out for 'em.
I never knew 'Holy Wars' was about the Punisher. I just thought it was about the war in the Middle East.

Lyrically, there are two parts in the song. If I recall correctly "Holy Wars" was mostly inspired by the Protestant/Catholic conflict in Ireland (and some uniformed comments Dave made about the IRA, hence "fools like me, who cross the sea"). "The Punishment Due" part is about The Punisher.
Amon Amarth's Thor is the Nordic god, not the Marvel version of the Nordic god.
Helloween mention Charlie Brown and Linus in "Halloween". King Diamond's "No Presents for Christmas" references Donald Duck and Tom & Jerry.
